You are attempting a complex project, which I have done a few times, so Maybe I can give you some help.
1) Don't worry about the splash aprons right now, they bolt onto the frame, not the body.
2) Make ABSOLUTELY certain your frame is straight, no sagging allowed! Set up your frame on sawhorses, etc. (something solid, not on the axles on springs & tires, etc.)Make the frame level (I did this with a transit, but you can do it with a carpenter's level and some straight edges.
3)now you can bolt your body floor frame to the chassis frame, and you can check the pillars(including the windshield pillars) for being straight up and down. You will also have to measure door openings, etc. to make your doors line up straight. They can be adjusted some by bending hinges, but you want the body to start out 'square'.
4) the inside edges of the pillars lie in the same plane. In other words, if you sight accross the door openings, the inside edges should be parallel to each other. The maximum width accross the door headers is important too, so you will have enough headliner material to make it fit!! (Looong story there) I will have to dig deep to find that dimension.
There are lots of places to goof on this job, so take your time! After you finish the body wood, you can remove the body from the frame and do the splash aprons, etc. etc.(and then paint the body) be sure and seal the wood too so it doesn't warp later on you.
