Briggs Fordor Wood Install HELP!!!

Hello,
I am tring to install a complete wood kit in my Briggs Fordor 60C.I have installed the chassis wood and winshield header, My front door hinge posts are metal.I am having trouble aligning the front doors, but have purchased tons of little rubber pads to install.My question is:
When do I install the painted splash shields??? Before or after I align the doors??? I also need to nail on a moulding under the doors, onto the chassis wood, before I can bolt on the slash aprons.The instructions that came with the kit say to bolt everything together, then align, but my front doors need to be moved up about 1/2 an inch.Will aligning afterwards throw off the location of the lock pillar???I don't want to build the car and then have the doors hitting the lock pillar when I try to close them.
