Trouble shooting vibrations is sometimes overwhelming but can be sorted out if you look at systems or things one at a time.

You say you have a balanced engine, is it smooth while in neutral? Rev it up to speed, put your hand on it and feel for vibration. Do this while revving up and down, is there a vibration? Of course there is going to be some but enough to make what you describe? If not, look at the tranny. Run the engine up in 1st, check at rev up, consistant and rev down. Do this in every gear but at the same time the diff is along for the ride too. You suspect the u-joint, usually they bark under load as in accerlation and drive, let up and they quiet down, but I've had them do the exact opposite. Does the car make all the noise coasting at the "sweet" speed in neutral? Does it change while riding the brakes? Keep asking and checking till you cancel out what it ain't and hope what's left is the culprit. While doing this, have a buddy drive while you can concentrate on sluthing. I hate to say this but don't take your engine for granted. The shop could have overlooked something.
