Your other option would be to find a title for sale and just go into the dmv with it. This can be a little sticky if notarization is required, but usually those seling titles can conviently provide this as well. The downside to this is that the serial number won't match your pile of parts. This is the main benefit of using a title company...put whatever serial number you want on the bill of sale yougive them, and that is what your new title will say...so you can have it match your frame or engine or whatever you say (best to go with a number you can be fairly sure isn't running around your state...the odds are pretty darn slim but if the state does a search of its records and find another car of the same model & year with the same serial number...).
I've done this both ways and havn't run into any problems. The title companies work out because for cars beyond a certain year they didn't require a title initially, so a bill of sale is all you need to prove ownership. One of ours went through someone in Georgia...so if you have a friend in one of those states they can legally do the same thing for you as one of those title companies...it can certainly work out cheaper and it is well within the law (according to those who do it). Take advantage of the gov't for once!
