rebuilding a rear end need help

I am helping my father restore his 31 pickup. this is our first attempt at an A restoration. We are installing a 3.54 ring and pinion. When the pinion is put in it hits two nubs in the housing. do these need to be ground off ? or am I missing somthing ? Also how is pinion depth set ? We have the "model A ford mechanics hand book" and it does not tell how to set depth, only backlash. And one last Question, is there any difference between the axle tubes ? I have seen things on the welds on one side should face forward. both of ours face up. Besides points at a show is this a problem ? Thankyou.
