Bryan,
I suspect that your transmission is whinning because when they rebuilt it they had some worn out gears and replaced them with some from another half worn out transmission and the two wear patterns didn't match. Lift your floor board out, take the transmission cover off and roll the gears through and I think you will find some serious visiable wear. Good luck!
