:Is a patch kit used for repairing a bicycle tube also suitable for repairing a Model A tube?
Answer: Yes

:Are there any special precautions that ought to be used when patching a tube?
Answer: Nope.Just follow instructions on patch kit.

:What about the tire itself if perhaps a nail punctures through the tire and tube?
Answer: That's what usually happens when you pick up a nail.It goes thru the tire and then hits the tube.Remove the nail from the tire and patch the tube.

I find it easiest to put a blanket on the garage floor and then put the tire and rim on the blanket to keep the rim from getting dinged up.

I like to run my fingers carefully inside the tire casing and feel for any other sharp objects before putting the tube back inside.

Make sure the rubber flap that covers the valley where the spokes come thru the rim is in good shape.

Use talcum powder on the inside of the tire when putting the tube back in (after it drys off) to keep it nice in there.
