Paul,
I will add two long-shot possibilities. A similar situation happened to a friend. After extensive searching he discovered the reproduction choke rod had a screw on top that when turning felt like the needle was adjusting, but the needle was stuck closed against the seat.
And now I hope this one isn't it! The description also sounds like one or two cylinders taking on water. It will run very rough until everything clears out. If this is the case there will be a puddle behind the tailpipe when it finally clears out.
If you had been running it without problems before the changes, the previous messages are much more likely.
